Issue:
Incoming Email is not functioning for a particular Site Collection
Solution:
Verify the uls logs and see if you getting an error saying "E-mail cannot be delivered because site is over quota or locked for editing."
You verified that your site is not locked and there is no quota configured for the site collection so don't be surprised its a bug from April CU, so go ahead and configure the quota to suit your site collection and as soon as you configured the quota you will see that your incoming email will start working
